I really really enjoy the new fs2crew, however, I always encounter one problem.

Approach checklist is started at Trans level right? Eham (schiphol) it is sometimes at 045 ft. This results in a very late command (talking about button control) to be able to lower the flaps, which usually is too late, cause I get past the up speed then already.

Is this my mistake, and if so, how can I fixit? Or a thing with the button control?.

AFAIK it's transition level or 10000ft, which ever comes first.  So, in your case, 10000 comes before the TL.

A lot of that is airline specific... I don't think there's any hard or fast rule.

Ow. That makes it difficult for me/klm pilots.

Is there a way to change how fs2crew handles the sequence? Or just go with it?

You can just go with it, or manually change the mode (as displayed via the FS2Crew main panel) via the arrow keys to skip/ change modes as desired.
