A screenshot would help but it sounds like something similar Ryan has reported on another Carenado aircraft. It seems related to the Carenado gauge which handles the popup clickspot.

But, at one point I had the popup working but the VC gauge wasn't working so I did a complete uninstall and started over. Also, notice the dark area inside the bezel in the VC. Perhaps I need to resize the RXP in the setup? If I click in the dark area at the top of the screen it behaves as if the buttons along the bottom are there. E.g.
