But I have a question, regarding how this new tool will be able to deal with aircraft whose flight dynamics files are encrypted / cloud based?

Will this FDE tool, for instance, be able to fine tune streamed aircraft / aircraft purchased through the Marketplace?

Yes, you can fine tune all FDEs

Well, you can change all CFG fuel parameters, if this is what you mean
