What is the difference between the above shaders and the ShadersHLSL in the P3D V5 root folder?
Which should be deleted and when?

Not sure.  I would hope that someone else answers your question.  I am curious as well.

!!Do not delete the files in the ShadersHLSL folder!! That will require you to reinstall P3D.

The only folder to delete is the one at C:\Users\[Your Username]\AppData\Local\Lockheed Martin\Prepar3D v5\Shaders

AMD Ryzen 5800X3D; MSI RTX 3080 Ti VENTUS 3X; 32GB Corsair 3200 MHz; ASUS VG35VQ 35" (3440 x 1440)
Fulcrum One yoke; Thrustmaster TCA Captain Pack Airbus edition; MFG Crosswind rudder pedals; CPFlight MCP 737; Logitech FIP x3; TrackIR

MSFS; Fenix A320; A2A PA-24; HPG H145; PMDG 737-600; AIG; RealTraffic; PSXTraffic; FSiPanel; REX AccuSeason Adv; FSDT GSX Pro; FS2Crew RAAS Pro; FS-ATC Chatter

A simple repair run of the client is enough to fix this, but as you say, no need to delete the folder in the root

Yes I think when I re-installed Tomato shade it was recommended that I delete the root shaders and then use the client repair to rebuild and then to install TS.
