Can you give the situation where the frequencies are not consistent?

In some aircraft the radios automatically tune to the nearest VOR. That function is set in the FMC UNLESS you manually tune NAV1 within the FMC (click on the 'TUN' button). Not sure about NAV2 without going to check. When you use the FMC to tune NAV I think it displays 'Manual' which is the hint that otherwise it automatically tunes to, well, the nearest VOR.

I learned this the hard way.

The Citation X has an auto-tune function - unless you put a frequency in the box, it's going to auto-tune whatever it thinks is appropriate to (I think) do position updating.

Not a bug - operator error.

To hand fly VOR/ILS you need to use the FMS TUNE to get the NAV radio out of Auto mode and into Manual mode by selecting a navaid’s frequency.

After that you can then use the RMU to select all other Navaid primary / standby frequency.
