It will but if you have disabled any handcrafted airports because you are using adons instead, I think you have to go through and disable them again.

It will. I did it once and then edited it again to my liking.

I have saved a Content.xml file to a separate location with all not needed airports/aircraft/cities/obsolete items from the sim disabled. I copy this file over the actual Content.xml before firing up the sim. Since I am using MSFS Addon Linker I only activate what I need before each flight but Content.xml on the other hand keeps all entries that were ever active and gets unnecessarily bloated. 

EDIT: Upon firing the sim Content.xml will get updated with whatever it finds in Community folder.
