I have 412 addons in community. MSFS loads perfectly without issues. I can make them all disappear in 2 seconds with addon linker. And bring them back in bunches. 

I had the exact same issue as OP right after the last MSFS update. I had to scramble with Addon Linker until the problem went away. No more problems.

One thing about AddonLinker: when you click the Enable All Addons button a window pops up showing any issues of improper addons which could be giving problems. 

All pilots scramble! Rex runway texture app was not set properly. This was messing with some sceneries in the UK subfolder of AddonLinker. I corrected errors flagged by AL and at last MSFS loads perfectly. I must have booted it up at least a dozen times and it worked every time now.

I wish I knew exactly the changes I made. I was writing down with pencil and paper which groups of addons I added to community and whether MSFS would boot. And changing what was added or removed (with addon linker) and keeping track with pencil and paper.

But sometimes the results (whether MSFS booted or not) made no sense. I kept scrambling around, paying attention to AL pop up error windows and making corrections, writing stuff down on paper to help remember, and at last MSFS booted up with all addons in community. I'm not sure what the problem(s) was/were. 

It kept on working ever since.

I messed with add-on linker and it shows everything as disabled in the community folder for some reason.  It looks really clunky to me and I kept getting a crash with the unhandled exception error or whatever.  Now I can't even select an add-on.  It's easier just to move them out manually.  Either way, this is an ASOBO issue that needs to be fixed.

It's easier just to move them out manually ? oh no, Addon linker is much easier (clik = enable - unclick = disable)

Nope, but they are responsible for the update mechanism in MSFS, which seems to be choking on the number of addons some people have.

The 'stuck on updates' bug (yes, it's bug-logged by Asobo, they are trying to fix it) IMHO has nothing to do with the count of addons installed:

In my installations (which were working perfectly in this regard PRIOR to SU12 final; even the VERY last beta build loaded tons of addons without problems!) the bug appears sometimes with 20 addons, sometimes with 200 or 800. 

It's inconsistent. All proposed work-aròunds are NOT working reliably here.

Anyway: It's important that the "vote" count here https://forums.flightsimulator.com/t/after-su12-stuck-on-searching-for-updates-with-more-than-1025-items-in-onestore-folder/582584/210 goes UP.

 

There more people complaining in the official forum, the higher the priority on Asobo's side. And...if MS recognizes that this is a gamebreaker, priority might even get escalated even more.

Add-On linker is FAR from clunky and a life-saver when trying to pinpoint add-on issues.  I have no idea what you did wrong or what you mean by "everything disabled in the community folder".  When you use add-on linker, the presumption is you keep your add-ons out of the actual community folder, and let the utility link your add-ons to that folder.  Honestly, it is an extremely easy to use (ie the opposite of "clunky") utility and a utility I find almost necessary to enjoy the sim if using hundreds/thousands of add-ons.

@Jeff Nielsen sorry if you found AL to be a bit 'clunky' ... it should not but well with there is no manual 🙈 so it might not be straightforward for everyone. If you ever end up trying it again and face issues with it, feel free to PM me directly (here or on flightsim.to, i'm the author) and i'm sure we will be able to sort your issues. In the end it should be fairly easy to use.
