I too, have experienced what the OP is explaining. I don't use PTA. I ran a test flying off the east coast of Florida using LCNA and Global. I flew in the Iris OC-21, which is VAS hungry, at 2500-3000 feet. I kept experimenting with the sliders until I got a decent compromise. However, occasionally, I still will see autogen not popping into view until it is about 90 degrees to my flight path. 

I have watched the GPU with Z-GPU and found that it never went above 45% utilization and the VRAM never went over 2500 MB. So, I don't understand why this would happen, if the autogen is now GPU based?

You are correct Farlis, one can clear shader folder with PTA, but using Client reinstall would correct other things also, including shaders.

I am seeing this problem too, but for me it seemed to be FAR worse once I installed OrbX Global + OpenLC. WIthout those (just running UTX) I didn't have a problem.

I noticed this for the first time last night. 

I tookoff from the default startup airport and aircraft headed northwest climbing full throttle to 40000ft (almost straight up) then closed the throttle and came straight back down spoilering as required to maintain 300kts levelled out at 1000ft and to my surprise there was no autogen insight (nothing)

As a bonus for me and on the plus side all ground textures were crystal clear unlike V3.

I assumed LM makes the Autogen vanish at a certain altitude and I descended too fast for it to reappear by the time I levelled out. I sat waiting for a minute or two but no Autogen appeared. I then changed the time of day slightly and all was good again after the scenery reloaded.

I have seen no autogen issues normally (no popping) when flying a flight from A to B in the PMDG 777/747.

Well, it looks like its either by design, or theres a AG problem that only manifests itself in certain scenarios. Has anyone raised this observation with LM?

The situation drastically improved for me by setting autogen draw distance to max, eventually decreasing building and trees density if the framerate suffers in proximity of large cities.

As I already mentioned above, you can go further down that route by setting AUTOGEN_DRAW_DISTANCE=45000.000000. This, however, incurs a really hard fps hit.
