ATC not handling both ai planes as well as player planes and players not hearing shout outs via default atc. 

Lacking failure system.. At least there is a rudimentary plugin for that now.

1. Total failure of ATC to maintain or request proper altitudes (requesting FL for 172s, ignoring cruising altitudes set in flight plan, requesting illegal altitudes, requesting altitudes outside of aircraft performance or pilot safety and on and on and on...)

2. Failure of FMS systems to properly store approaches or couple them to AP.  Though a majority of the time these actually function, the 30% that don't are a real killer.

Im sorry but #1 on your list is not a problem for me (It actually indicates the end of the flight to me which is fine). I don't need the duplication in the logbook but that's so far down the problem totem pole (in my opinion) it almost feels like a nitpick and i would rather Asobo spend their time on higher tier issues such as Aerodynamics, ATC and environment interaction than the end end of flight indicator annoying a few people.
